A CytoSense fixed beam scanning flow cytometer, fitted with a 488nm blue argon laser was used to measure phytoplankton size and abundance. The flow cytometer was connected to the ferrybox on board the RV Cefas Endeavour with a continuous water intake at approximately 4m depth. Samples were analysed inline for 10 minutes each hour without the addition of a fixative. Data file cleaning (removal of debris) and calibration (using a microsphere of known size, and a microsphere with strong yellow fluorescence; F8852, Life Technologies, USA) was carried out with CytoClus v3 software (CytoBuoy, the Netherlands). Standardised phytoplankton functional types were agreed with partners in the Jerico next project to be picophytoplankton (broken down into synechococcus and eukaryote picophytoplankton), nanophytoplankton (broken down into coccolithophores, cryptophytes, and eukaryote nanophytoplankton), and microphytoplankton. Abundances of phytoplankton functional types (cell l-1) were estimated based on size classes (from forwards scatter measurements of each cell) and particle fluorescence. Locations for samples were obtained from the FerryBox system.
